Daughter's middle name a boy's name?

I am pregnant with our second daughter, due in early October. My family is extremely close and my Uncle recently passed away the day after Memorial Day. He was a firefighter and died after returning from a call. My husband and I love the name Emma for our little girl. I would really like to name my daughter after my uncle. His name was Thomas. Is it okay to give a girl the name Emma Thomas?
